Job Overview

Amgen is seeking a Sr. Principal Scientist – Bioinformatics & Computational Biology to lead advanced bioinformatics platforms and teams supporting precision medicine and clinical development.

This leadership role focuses on developing scalable multi-omics workflows, enabling AI-driven bioinformatics platforms, and delivering production-grade analytical pipelines to support global drug development programs.

The position will also drive modernization of the bioinformatics technology stack for the AI era, including responsible use of machine learning, foundation models, and automated analytical workflows.


Key Responsibilities

1. Bioinformatics Platform & Architecture Leadership

  • Lead the technical architecture for production-grade bioinformatics workflows across multi-omics datasets.

  • Build scalable pipelines for:

    • Genomics and transcriptomics

    • Single-cell and spatial omics

    • Proteomics and metabolomics

    • Epigenomics and imaging-derived data

  • Define best practices for pipeline modularity, performance optimization, and data management.

  • Implement workflow orchestration using tools like Nextflow or Snakemake.


2. Reproducibility, Validation & Data Quality

  • Establish standards for reproducible bioinformatics pipelines using:

    • Version control (Git)

    • Containerization (Docker / Singularity)

    • CI/CD and automated testing

  • Develop algorithm benchmarking and validation frameworks.

  • Ensure robust data integrity, traceability, and quality control across the analytics lifecycle.


3. Assay Integration & Algorithm Development

  • Collaborate with internal laboratories and external vendors to onboard new biomarker assays.

  • Define data specifications and metadata standards for incoming datasets.

  • Develop algorithms for:

    • Data normalization

    • Assay output reporting

    • Sensitivity and specificity analysis

  • Manage bioinformatics standards for formats such as FASTQ, BAM, CRAM, VCF, and HDF5.


4. AI & Advanced Analytics Enablement

  • Enable machine learning and deep learning applications on multi-omics datasets.

  • Support implementation of:

    • AI-driven analytics platforms

    • Foundation models for biomedical data

    • Automated or agent-based bioinformatics workflows

  • Establish monitoring frameworks for bias detection, model drift, and validation in AI systems.


5. Team Leadership & Development

  • Build and manage a high-performing team of bioinformaticians and engineers.

  • Provide technical mentorship, code reviews, and scientific oversight.

  • Manage team capacity, delivery planning, and global collaboration across time zones.


6. Cross-Functional Collaboration

  • Partner with computational biologists, biomarker scientists, translational researchers, and data engineers.

  • Translate complex biological data into scalable analytical pipelines and data products.

  • Communicate insights through technical documentation, reports, and cross-functional presentations.


Required Skills

Technical Skills

  • Advanced expertise in bioinformatics pipeline development and multi-omics analysis

  • Strong programming skills in Python and R

  • Experience with workflow orchestration tools such as Nextflow or Snakemake

  • Experience with HPC and cloud computing environments

  • Strong knowledge of genomics data formats and metadata standards

Bioinformatics & Omics Expertise

  • Experience analyzing:

    • Whole genome sequencing (WGS)

    • RNA sequencing (RNA-seq)

    • Single-cell RNA sequencing

    • Spatial transcriptomics

    • Proteomics and metabolomics datasets

  • Understanding of variant calling, gene expression analysis, structural variants, and fusion detection


Preferred Qualifications

  • Experience building production-grade analytical platforms in pharmaceutical or biotech companies

  • Experience leading large bioinformatics teams or global cross-functional projects

  • Knowledge of AI/ML applications in biomedical research

  • Strong expertise in data quality frameworks, benchmarking pipelines, and algorithm validation
